In celadon go into team rockets base and get to b4f and battle Giovanni. He will drop the silph scope which you can use in Pokemon tower to be able to see the marowak, and then just attack it with your Pokemon, you cannot catch it, the pok ball goes through it. I would suggest you catch one in the Safari Zone, or trade for one. You can get it in the goldenrod department store. During the bug contest at the national park if you see a scyther catch it; it has false swipe, and cubones also learns it.
The only exception is the Marowak ghost near the top of the tower, which must be KO'd. I'm going to assume that you're asking why you can't see the Pokemon in the Pokemon tower. First of all, you must obtain the Silph Scope to reveal that the Pokemon in the tower are Gastly, Haunter, and Cubone. The Pokemon at the top who keeps turning you away is the ghost of Cubone's mother, Marowak. You can't catch her, so don't waste Pokeballs on her after all, she is a ghost.

I haven't seen anything weird happening besides the fact that you can't get past her. Better keep a backup of your save and use at your own risk though!
I read and had an oversight in a video I saw mentioning, doing this was one of the possibilities in capturing her. Nice work BlackShark! I heard that she doesn't have a rear sprite only a front facing battle sprite, lol.. So I'm basically limited at the moment. I need to figure the whole PKHex thing out. It all sounds super fun! With AR codes you have to reboot and activate a new code for each Pokemon as the number of code lines are limited. Also it's easier to mess things up by using codes.
Boot up your game and wait until the GameFreak logo shows up. In v1. Or check Pidgey's Pokedex entry. You can do that but it's just the same as running away from Marowak. You have to defeat her to release her soul and get past. The game does treat Marowak as defeated if you do this in Gen 1, but the only time I have seen this working is while forcing the encounter without having the Sliph Scope, so do take what I say with a pinch of salt, as it's not something you could normally do.
Still, quite interesting to witness and I was hoping it was left in. Well, when I first had the encounter I was not expecting it at all so after failing an attempt at trying to catch her lol I then just selected run, saved the game and attempted to check if she was still there which she was. So the event is definitely still active in my game. Yeah, the event won't go away until the conditions aka defeating her are fulfilled.
However, this glitch or whatever I described above makes the game "think" you won the battle. In all honesty, it's not so much of a deal but, you know Fun times. I checked its stats.
Once again, typical Marowak. The only weird thing was its lack of a trainer name. Was it the fault of using a cheat device? As far as I knew, all of Kanto was empty. I should mention now that I never got a nickname prompt for Ghost Marowak. Once again, I ventured into the grass on Route 7. After a few eerie steps, a battle began. My opponent? I sent out the only thing I could: Marowak. RUN was disabled. ITEM was useless. I picked Bone Club. It was a one-hit KO, seeing as Marowak was several levels higher than Cubone.
I returned to the overworld and took a step to get the hell out of that grass, only to immediately encounter another Cubone. I continued towards the western Saffron gate until I managed to get into another wild battle - away from the grass.
Cubone again. Not surprising. This even happened inside the gatehouse. Anyway, it was another Cubone. It was only then I realized that each and every Cubone I had fought so far had the same level as the last.
I already made the obvious connection of Cubone to Mother Marowak, but this revelation stung. I sent out Marowak again, feebly using Leer and hoping to just spam the moves I had left until I could only Struggle.
It was still a Ground Type. The battle would stall with Marowak using Leer or Growl and the Cubone being too scared to move. I was tempted to flick the power off and restart, but I let the battle drone on until Marowak could only use Struggle - or at least, I had hoped it would have Struggle. Marowak used Bone Club, oddly enough.
There was no reaction or effect on Cubone, but Marowak apparently fainted. Suicide, I guess. Its HP bar and name disappeared, but its back sprite remained.
